To be fair, he always said it was the same universe, but swore the story would branch further away from the events in alien, not closer to it.

He did want everything to stand on it's own...and now he is trying to tie them together while holding Alien 5 hostage... Crazy how quickly things change.

Yeah I don't think it was ever intimated it was a separate universe. Not sure if he's confused about what "separate universe" means in films/media/games/etc, but Prometheus was without any doubt set in the Alien/Aliens universe.

It would have been nice to have seen. I don't think they'll ever return to that though.

He got hit by a forklift. Doesn't seem to have been anything serious. There was footage of him behind the scenes with a cast on and he was up and about with his usual vigour.
